Der Waipaoa River ist ein Fluss in der Region Gisborne im Nordosten der Nordinsel Neuseelands. Er entspringt an der Ostseite der Raukumara Range, fließt dann 80 Kilometer in südlicher Richtung und mündet südlich von Gisborne in die zum Pazifik gehörende Poverty Bay. Der State Highway 2 folgt dem Fluss über seine untere Hälfte.

Wichtige Zuflüsse sind Wharekopai, Waikohu, Mangatu, Waingaromia und Waihora River. Am Flusslauf liegen die Orte Whatatutu, Puha, Te Karaka, Kaitaratahi, Ormond und Patutahi.
