Die Pyknidien - Singular Pyknidie oder Pycnidium - sind kugel- bis flaschenförmige Fruktifikationsformen aus der Gruppe der Schlauchpilze. Die Pyknidien ähneln sehr stark gewissen Fruchtkörpern von Ascomyceten; diese Form des Ascokarps heißt Perithecium. im Gegensatz zu letzterem ist die innere Oberfläche einer Pyknidie völlig mit Konidien-bildenden Strukturen besetzt.

Asexuelle Sporen, die in Pyknidien entstehen, werden oft Pyknosporen genannt.

Pyknidien sind häufig bei lichenisierten Schlauchpilzen (= Flechten) zu finden, wo sie oft im Flechtenthallus eingesenkt sind und oft nur ihre winzige, oberflächliche Öffnung das Ostiolum sichtbar ist.

Bei nicht-lichenisierten Ascomyceten sind die Pyknidien mehr oder weniger stark in das Wirtsgewebe eingesenkt. Diese Schlauchpilze bilden das Form-Taxon der Ordnung Sphaeropsidales. Hierzu gehören wichtige Erreger von Pflanzenkrankheiten wie Ascochyta chrysanthemi oder Phoma lingam.

Eine sehr ähnliche Struktur bei den Rostpilzen wird Spermogonie (Spermoginium) genannt.
